You guys crack me up. On a side note Tj has the right idea. Don't bother with an engine swap unless you have funds to add a blower to it later anyway. You can find centrifugal superchargers all day for these cars in the $1400-$2000 dollar range which should put you in the mid 12 range with minimal effort.

Well the engine I was looking at came with the 5 speed, so its a engine and tranny combo. It also comes with the cobra ecu. 39k for 3850. I wanted to spice up the change because mine is an automatic and I always wanted a 5 speed, but I am attached to the car. I really don't want to sell it off because it means a lot to me.

I know I'm going to get hacked to pieces over this but I can give you a link to a 2011+ mustang 5.0 motor with 6 speed manual that can be bought for $5000ish.

The price of the cobra setup doesn't sound terribly out of line but I'd take the advice of the other guys here on that over mine.

That much money will but you a vortec kit and with the auto it will be sneaky fast. Or you can 5 speed swap it, cam it, etc and make a great runner. The 2v is a good platform. The 01 cobra has not so hot c heads on them. The 03/04 cobra c heads ate the best flowing. Also the 01 intake is a choke point. Keep the 2v and mod it. There are a few of us on here tart will be willing to time the cams if you swap them. its easy once you've done it once.
